Subject: Doxygen pdf documentation: added htmlonly endhtmlonly tags to avoid
 pdf doc to have ugly nav bar at the end of the custom chapters. This implies
 that no ref tag is used, so i reverted ref tags to original a href names.
 htmldoc was never expanded to doxygen, changed it so that it works in
 configure.in .
